Genome-wide transcriptional and DNA methylation profiling of the bovine endometrium | The aim of this research was to identify key molecular mechanisms regulating early pregnancy events in dairy cattle. Genome-wide gene expression and DNA methylation profiles were characterised in the endometrium of fertile and sub-fertile dairy cows at day 17 of pregnancy and the oestrous cycle. Gene expression data in combination with QTL data was then used to identify candidate genes for genetic analysis. The results of this study identified several biological processes likely to be important contributors to pregnancy success. In particular, genes classified as having roles in immune response were upregulated in pregnant animals and down-regulated in sub-fertile animals. Additionally, gene expression was correlated with DNA methylation in several genes in these pathways. Lastly, QTL for fertility traits were identified on chromosome 9. Genes located in the QTL region were identified and cross-referenced with the genes identified as differentially expressed in fertile and sub-fertile dairy cows. The most differentially expressed gene was chosen as a candidate gene for genetic analysis. However, no association of polymorphisms in this gene with fertility phenotypes was detected. The results of this research have identified several genes in biologically relevant pathways that are influenced by the presence of the embryo. Further, many of these genes demonstrate differential expression in fertile and sub-fertile dairy cows. Modulation of the maternal immune system is highlighted as a potentially important process required for pregnancy success. The expression profiles of genes in these pathways suggest that insufficient tolerance to the embryo may contribute to pregnancy loss in the sub-fertile dairy cow strain. The differential regulation of these genes could be the consequence of genetic or epigenetic regulation. For example, there is evidence that DNA methylation may contribute to regulation of gene expression in response to the embryo and could account for some of the differences identified in the two strains studied. Alternatively, genetic variation could underlie these differences. The effect of early-life adversity on telomere length and psychosocial well-being | Early-life adversity is well-documented to influence health and well-being throughout life. Anxiety and depressive disorders are common psychiatric disorders observed in childhood and adolescence. One theory behind this relationship is the first 1000 days hypothesis which suggests children before the age of two are sensitive to environmental exposures due to the rapid development and adaptability to stimuli during this period. Whilst the biological mechanism driving this association remains unresolved, the relationship between adversity and telomere length may help explain and potentially mediate this association. Telomeres are repetitive regions of DNA located at the ends of chromosomes that protect genetic material from damage. However, telomeres undergo natural shortening during cell division and are therefore negatively associated with ageing. There is increasing evidence that environmental factors that cause oxidative stress and inflammation may also accelerate telomere attrition. These factors are also linked to the development of psychosocial outcomes. This research aims to explore associations between early-life adversity, telomere length and psychosocial outcomes. This study utilised data and biological samples from the Growing Up in New Zealand longitudinal study. Psychosocial outcomes were measured at age eight with the PROMIS anxiety and CES-DC depression scales. DNA was extracted from saliva samples at age four, and telomere length was measured by qPCR. An adversity score was created utilising measures associated with adversity and factors known to influence telomere length. Associations between adversity, telomere length, and each psychosocial outcome were assessed, and interaction analysis and mediation analyses were performed. Results show a positive association between adversity, telomere length and psychosocial wellbeing, and a positive relationship between telomere length and psychosocial wellbeing. However, telomere length did not mediate the association between adversity and psychosocial outcomes. Confounding interactions between covariates may explain this result. These findings demonstrate childhood as being a sensitive period to adversity which may initiate the onset of health outcomes. We propose telomere length acts as a compensatory mechanism to regulate the effects of accelerated telomere attrition in response to adversity. Untangling the heterogeneity of asthma using the three-dimensional genome | Asthma is a respiratory disease that exhibits diverse phenotypic presentations and comorbidities among patients, contributing to its high heterogeneity. While more than 800 genetic variants have been associated with asthma, the mechanisms through which these variants exert their functions and their contribution to the observed asthma comorbidities are yet to be elucidated. In this thesis, I constructed tissue-specific gene regulatory networks (GRNs) by integrating expression quantitative trait loci (eQTL) data with information on spatial genome organisation. The GRNs consist of spatial eQTLs (eQTLs that physically interact with their target genes) and their tissue-matched target genes. By prioritising target genes for asthma, I located asthma-specific GRNs within the larger tissue-specific GRNs. I then conducted a network analysis to identify traits interacting directly or indirectly with the asthma GRNs, thereby identifying significantly enriched traits in the regulatory space proximal to asthma. Most of the enriched traits had established associations with asthma (e.g., lung cancer and systemic lupus erythematosus), while some (e.g., reticulocyte count) await confirmation of their association with asthma. Importantly, my approach discovered putative mechanisms (i.e., variants and genes) that mediate the interaction between asthma and its associated conditions, providing insights into shared gene regulation. Lastly, I employ Mendelian randomisation to identify genes causally associated with the development of distinct asthma subtypes, revealing unique and shared causal genes and biological pathways across subtypes. Collectively, my thesis demonstrates underlying mechanisms for known asthma-trait associations and uncovers novel ones. These results advance our understanding of potential shared interactions and therapeutic targets for asthma, a condition still without a cure. The key takeaway of this thesis emphasises the need to move beyond viewing asthma as a singular disease and acknowledging its multifaceted nature. Perinatal cumulative risk scores for depression symptoms in young people from the Growing Up in New Zealand longitudinal study | BackgroundAdolescent depression has increased markedly over the last decade and often persists into adulthood with a range of adverse outcomes. Identifying the perinatal risk factors contributing to adolescent depression is crucial to advise early interventions.MethodsThe study included 4563 young people from the Growing Up in New Zealand (GUiNZ) longitudinal study who completed a questionnaire on depression symptoms at age 12 years (Centre for Epidemiological Studies Depression Scale for Children (CESD-10). Cumulative Risk (CR) scores were created by combining the perinatal risk factors significantly associated with depression symptoms. Then, these CR scores were grouped into three levels and their association with depression symptoms was investigated in univariable and multivariable analyses.ResultsWe found a statistically significant association between the CR scores (from one to six perinatal risk factors) and depression score at age 12, compared to the no-risk factor group, suggesting a dose-response relationship. In the adjusted analysis, young people exposed to the lower CR score (1-3 risk factors) had a 0.85 unit increase in depression score (p- < .001), and those exposed to the higher CR (4 ≥ risk factors) had a 1.70 unit increase (p < .001) compared to no perinatal risk factors.LimitationsOur model was focused on the perinatal CR score without including the effects of childhood risk factors.ConclusionsThe perinatal CR score is a valuable approach to identifying the subgroup of young people who are most at risk for depression symptoms. Nasal microbial composition and chronic otitis media with effusion: A case-control study. | OBJECTIVES:Chronic otitis media with effusion (COME) in children can cause prolonged hearing loss, which is associated with an increased risk of learning delays and behavioural problems. Dispersal of bacterial pathogens from the nasal passages to the middle ear is implicated in COME. We sought to determine whether there is an association between nasal microbial composition and COME in children. METHODS:A case-control study of children aged 3 and 4 years was conducted. Cases undergoing placement of tympanostomy tubes for COME were compared to healthy controls. Nasal swabs were collected and a questionnaire was administered. The V1-3 region of the 16S rRNA gene was amplified, and sequenced on the Illumina MiSeq. RESULTS:73 children with COME had a lower Shannon diversity index than 105 healthy controls (1.62 [.80] versus 1.88 [.84], respectively; P = .046). The nasal microbiota of cases and controls differed in composition using Bray-Curtis dissimilarity (p = 0.002). Children with COME had a higher abundance of otopathogens and lower abundance of commensals including alpha haemolytic Streptococci and Lactococcus. Cluster analysis revealed 4 distinct nasal microbial profiles. Profiles that were Corynebacterium-dominated (aOR 4.18 [95%CI, 1.68-10.39], Streptococcus-dominated (aOR 3.12 [95%CI, 1.08-9.06], or Moraxella-dominated (aOR 4.70 [95%CI, 1.73-12.80] were associated with COME, compared to a more mixed microbial profile when controlling for age, ethnicity, and recent antibiotics use. CONCLUSIONS:Children with COME have a less diverse nasal microbial composition with a higher abundance of pathogens, compared to healthy children who have a more mixed bacterial profile with a higher abundance of commensals. Behavioural outcomes of children exposed to antidepressants and unmedicated depression during pregnancy. | BackgroundAntenatal exposure to both antidepressants and maternal depression has been associated with child behavioural difficulties. However, previous research has not adequately distinguished between the effects of the antidepressants and the underlying maternal depression.MethodsChild behavioural difficulties were assessed using the Strengths and Difficulties Questionnaire at 2-, 4.5-, and 8-years of age by mothers in the Growing Up in New Zealand study (N = 6233 at 2-years; N = 6066 at 4.5-years; N = 4632 at 8-years). Mothers were classified as either on antidepressants, unmedicated depression, or neither based on self-reported antidepressant intake during pregnancy and the Edinburgh Postnatal Depression Scale. Hierarchical multiple logistic regressions were used to examine whether antenatal exposure to antidepressants and unmedicated depression had a differential association with child behavioural outcomes relative to no exposure.ResultsWhen later life depression in the mother and a range of birth and sociodemographic variables were accounted for, neither antenatal exposure to unmedicated depression or antidepressants remained associated with an increased risk of behavioural difficulties at the ages investigated. However, maternal later life depression was associated with behavioural difficulties in the fully adjusted analyses at all three ages investigated.LimitationsThe current study relied on mother-report of child behaviour which may be susceptible to bias due to maternal mental health problems.ConclusionsAdjusted results did not show an adverse association between antenatal antidepressant exposure or unmedicated depression in relation to child behaviour. New Zealand’s 2018 Report Card on Physical Activity for Children and Youth | This is the third Report Card for Physical Activity in New Zealand, with the previous cards published in 2014 and 2016, as part of the Global Matrix of Report Cards initiative. This international collaboration uses a harmonised process for evaluating how countries are performing in relation to children’s activity behaviours and related environmental contexts. Report Cards are useful for raising awareness and advocating for health promoting policies and environments for healthy, active children and youth.
